The dirtiest joke (S8E19)
When Peter hears a joke so funny it makes him defecate in his own pants, he and his friends set out to find the source of it.
Throughout the episode, viewers only hear the punchline, 'Your vagina is in the sink'. But an uncut version of the show, including a full retelling of the joke, was made available on home video. And anyone who has heard it will understand why the censors stepped in.

Meg's death (S12E21)
Meg is a child whose primary character trait is that she's instantly forgettable. But one deleted scene would have trumped every other time her very existence was overlooked.
Season 12 sees Stewie flip out when the TV breaks. He then heads back in time to prevent Peter and Lois from ever becoming a couple. Naturally, this doesn't go to plan and leads to the birth of an alternative version of Stewie being born. In a deleted scene, this second Stewie enters the Griffin household and fires a shot that grazes Stewie but kills Meg.
And yes, everybody ignores Meg and goes to help Stewie.

Chemotherapy (S12E20)
Yep. They went there. It's season 12 again, and there's been a falling out between Lois and Donna (Cleveland's wife). Peter and Cleveland aren't prepared to give up their own friendship, so they decide to meet in secret.
One scene from this storyline that landed on the cutting room floor sees them meet up in an abandoned cottage with beer and marijuana. As time goes on, their drug of choice gets harder until they end up getting high off chemotherapy.
This proved a bit too much for the network and was replaced by a far less controversial scene in which Peter dresses as a police officer, pulls over his black friend and beats him up.

Peter's intelligence (S4E6)
When they decided to call a season 4 episode Petarded, they were on dodgy ground. The episode sees the protagonist take a test to show he's a genius – which ends up proving he's mentally challenged.
The episode did make it to air. But not before the removal of a scene that sees a song that includes repeated use of the derogatory term 're**ded'.

Roe v. Wade (S12E18)
The debate over Roe v. Wade has never really gone away. And it was inevitable that Family Guy would include it somewhere.
In a season 12 episode, Peter explains how he dated 'Jane Roe' as a youngster. A flashback then shows the courtroom on the day of the 1973 ruling. As soon as it is delivered, Peter turns to Roe and says, 'get that thing out of there' before dumping her. Unsurprisingly, the scene was cut.
